If you want to fight melee with energy-resistant Annelids or you're planning to have high Exotic skill to use the other Annelid weapons, you'll be better off with the Crystal Shard. If you're going for the EMP Rifle at Energy 6 (one of my personal favorite weapons) and skipping the advanced Exotic Weapons, then you might want to stick with the Laser Rapier, unless you want to take on Arachnids and Rumblers hand-to-claw. If you max out both skills, the Laser Rapier only gets +30% at Energy 6, while the Crystal Shard gets +75% for Exotic 6. Nobody's particularly resistant or vulnerable to it.
The Crystal Shard does equal damage to all targets, just like the Wrench. The Laser Rapier does Energy damage, just like the Laser Pistol, so turrets and 'bots will take double damage and annelids will take half damage. They do approximately the same amount of damage, but different types.
Whether to use the Laser Rapier or the Crystal Shard depends on your skills and what you're fighting with them.
